imastinkerBeen playing with my TiVo lately. Xilisoft Video Converter and PyTiVo go way past Tivo Desktop for being able to put video into a Tivo. Tivo Desktop is fail and PyTivo is lurve. Of course, PyTivo requires some work to set up but it's worth it. ^_^
For what it's worth, PyTivo does use FFMPEG for quick encoding but it doesn't hardcode subtitles as far as I know. Xilisofts' program can hardcode subtitles but it's super slow. Doesn't help that there isn't a decent graphics card in the house.
